Default upgrade to V4

If I upgrade V3.1.7 developer to V4, how do I prevent my current layout from being "overwritten?"

What do you mean by "layout"? Are you talking about your templates? If so then I would copy the content of the template folder you are using to a new and known unique name or just rename the folder they are in.

For example if for v3.1 you modified the default template its going to be stored in /default simply change the name of the folder to somthing like /mycurrentdefault

That way when you upgrade your template files wont be touched.

All of that being said however the extensions used on template files has changed and is no longer .tpl.php, its just .tpl. There is also a very goo chance than many of the variables used in the old V3 templates are different than in the v4 templates so your old templats likely wont work anyway.

You might want to even consider installing v4 by itself and get the template converted then you can go back and upgrade the main site. But either way please backup everything before running the upgrade.
