How to Secure Checkout

So I have an SSL certificate installed and I added the secure URL in the Admin Panel...however, I get a page doesnt exist error....so then I added the checkout.php file to the secure section and then I get an init.php error...I even added the includes folder along with the init.php file and the error still exists. Can some please inform me and others on how to actual secure the checkout?

Do I have move or copy certain files and folders to the secure part?

Do I need to change permissions or something?

Please help. I havent figured this out for 4 days now.

I use CertOS as well....so the thread the other person posted who had the same error troubles about the Plesk doesnt help me. I have asked my server host and they said that everything is running properly on the secure part...

Any info would be appreciated, thanks.
