Default Upgrading from 4.1.6 Designer to 4.1.9

What version of 68 Classifieds are you running?
V4.1.6 Designer - want to upgrade to V4.1.9 Designer

What template are you using?
Default

Please describe in detail the issue you are having:
I have substantially changed a number of the TPL files as well as the CSS file in the default template in 4.1.6 Designer. Although, logically to upgrade I would normally simply just replace the amended files from my version to the latest, however, it appears that the majority of the site folder structure has been changed too. Can you advise how best to deal with this?

What I would do is rename your default template folder. The one with your changes to something else. Maybe mysite. Then you can get a stock default folder from a fresh download.

Next if you see any issues you can always revert back to default or compare any differences between your templates and the new default.

Choose another template BEFORE you rename your default template folder!

Also, you shouldn't modify the default template folder. If you want to customize it, you should copy it and modify the copy. That way you will always have a "virgin" to sacrifice to the web Gods, er... I mean you'll have a virgin copy for troubleshooting when you have any issues.
