Notice: Query failed: MySQL server has gone away SQL: SELECT name, directory FROM class_modules WHERE state=3 ORDER BY mOrder in /home2/domain/public_html/includes/classes/database/mysql.php on line 134

I was setting up a new user and got this message

http://domain/userjoin.php

Site error: the file /home2/domain/public_html/administration/includes/init.php requires the ionCube PHP Loader ioncube_loader_lin_5.2.so to be installed by the site administrator.

could this be why the mail is not coming?

The sql error and ioncube error should be unrelated however the sql issue could cause the email not to work. Here is a link to MySQL's docs on that error:
