In the admin area go to the section where you create/edit packages, the store package is called business listings and takes on the same attributes as a regular package, there at the bottom is 3 additional fields to seperate the store features from the regular listing features, ie you must define it as a profile (store) or as regular listing, then you also have the ablity to allow custom categories and custom layout for each type of store package.

The admin login info:
username: admin
password: mypass

The view store link within viewlistings should not appear if the listing doesn't belong to a store.

There is no built in feature to limit what is viewed, though I guess you could change the link to only display for specific usergroups.
